Jake Cinninger is pretty damn amazing too.

Michael Hedges (R.I.P)
Dave Davies (Kinks)
Marty Wilson Piper (The Church)
Billy Zoom. X went from the best live show I've ever seen to just boring after he left.
I'll second the Johnny Marr vote.
I'll second the Bob Mould, Johnny Marr, Mick Jones and Billy Zoom votes, although it seems to me that Marr is acknowleged as one of the greats, at least in some circles.
The last couple Wilco shows I've seen have been awesome - Nels Cline rules.
Richard Thompson is probably the best guitar player I've ever seen, but he gets a lot of credit.

Definitely Martin Barre
Charlie Hitchcock
Nils Lofgren

More of Ry's Slide magic:
Omar Rodriguez-Lopez from the Mars Volta

Big Repeats for Steve Cropper & Richard Thompson. Add:
Robert Quine
Chris Whitley
James Burton (not underrated, but not recognized enough for the absolute genius that he is)
Ol' Neil
...I do like a BIT of Gorgonzola!
Dicky Betts
Keith Richards
Brian May
Mark Knopfler (His latest album - Crimson Sky - was brilliant)
Robery Cray
Andy Summers
on the jazz side of things
Stanley Jordan - guy pioneered a whole new method of playing the fret board
