Zach Galifianakis and Scott Aukerman always maintained that the guests had no idea what was going to happen. Michael Cera was on the first show, and it was excruciating. Natalie Portman was only a few shows later, so it's within the realm of possibility that she wasn't acting, but just reacting. I still remember the Charlize Theron episode where she started to see where it was heading, and went savage on him.
By the time Conan O'Brien was on the cat was out of the bag, and a lot of the guests were ready for it. Several people tried to turn it all back on Galifianakis, with varying degrees of success. Sean Penn threatened to knock him out.

Yeah, for sure.
A friend who was a big Will Ferrell fan sent me a link to the first clip of Funny or Die (Ferrell's landlord is a drunk toddler), and I would occasionally check the site to see if anything good was up. By that fluke I ended up watching all of Two Ferns as it happened. The only one I didn't see is Hillary Clinton because it was a few years later.
I think one of the reasons it worked (initially) was that at the time, nobody really knew who he was. Obviously he was doing stand-up, but the only thing I knew him from back then was a recurring bit part on Reno 911.
The landlord skit is FAF, the Hilary ferns is classic.
