You're not the sharpest tool in the shed, are you? ;) I have no idea why your bottle is as it is, but elevation change can go both directions. And in this instance, a trip from higher elevation to sea level would do exactly what you describe in your bottle. The air in a bottle closed at high elevation will collapse inward when taken to lower elevation.

And you also have to remember that you can only see it because it’s in plastic. There are pressure changes going on all the time but it doesn’t show in a glass container.
